CoffeeDNA [Coffee Genomics Db]
CoffeeDNA is a query based user-friendly web-interface developed utilising server side scripting language [PHP] and html, driven by MySQL and PostGre Sql databases. CoffeeDNA is designed to be powerful, query based, interactive and user friendly.
CoffeeDNA is conceptually an effort for a graphical display of large amount of information pertaining to coffee genomics generated from Laboratory of Genetics, University of Trieste, Italy. The database also serves as a web portal for sequence analysis using in-house/web resources
Some of the features include
- Feather light
- Real time submission/updating
- Huge amount of information [~ 4000 Coffea specific sequences]
- Preferential protection [user authendication system]
- Interactive features such as sequence submission, analysis etc..
- Tools such as Genome Browser, Blast, SeqMat
- Complete/Partial database downloads
- Comprehensive and usage statistics...
Computational Experience
I am fluent in handling relational databases such as MySql and PostGre Sql databases both in Windows / Unix environment.
Having familiarity with Apache server in establishing, configuring and usage.
I also have proven experience in most systematics softwares used elsewhere with strong theoritical background...
Pipelines designed/Implemented
In last one year, I was actively involved in designing and implementing the following pipelines, to develop the markers for physical and genetic mapping in mimulus, essentially to facilitate genome assembly and comparative analysis of the Mimulus genome.
- SSR pipeline - designs SSR from FPC on the Minimum tiling path:
- EPIC primer pipeline - EPIC (exon-primed intron crossing) primers are gene based markers designed on exons next to introns that flank the coding regions of single copy genes for detection of polymorphisms across non-coding regions.
- Overgo pipeline for physical mapping
- BES-scaffold mapping pipeline for physical mapping
- Microsynteny analysis Pipeline
Scripts Designed
In the developmetal process of CoffeeDNA, I have developed/used large number of PHP/Perl scripts [both in-house and open source], each intended to specific functionalities in the web databases.
Some of them are given here...
Web Development
I am particulartly excited at web development and have keen interest on latest developments. Following sites are developed and being maintaiend by me.
- http://www.coffeedna.net : A database on coffee genomics, identified as one of the good web based resource for coffee molecular biologists
- http://www.coffeegenomics.org : A website made for Coffee genomics conference
- http://www.rajkumar.in : Has received Golden Award for best web desiging, reviewed by The International Association of Web Masters and Designers
